For Skyrim, I was following https://www.reddit.com/r/SteamDeck/comments/118alll/mod_skyrim_w_vortex_working_no_pc_needed/ and installed Vortex and there you can install and uninstall mods from the manager itself. Making them run is a bit tricky, but it is definitely worth it.
